A general rule is to keep the junk mail filters at or very near the end of the list.
Mine are not at the very end but that's because I'm running a very heavy duty script on some of the messages that make it past the junk filters to perform additional tests to see if I should classify the message as junk.
Other than that there probably aren't too many reasons why you would want to have the junk mail filters before any regular filters.
